I developed a Clay based solution and installed it for a customer. Is there a way for me to make changes to his application remotely?

If their ClayCentral machine is open over the internet, then you can simply connect via ClayStudio to their IP and make the changes you need.
Otherwise you will have to request either that they open a port in their firewall, or to give you VPN connectivity, or you can use a remote control application like Remote Desktop or TeamViewer.
We are currently working on a tool that will enable you to merge system changes only from one database to another so that you can make changes offline.
